Here replying from a commercial lab in Hong Kong, we use in house method for DNA extraction and usually success except few known species where usually with PCR inhibitors.
I would suggest you to try resin based method together with proteinase K or physical homogenization for breaking and releasing the cell wall and DNA. It is a cheap and efficient method. If you have got 3500+ specimens, you really have to consider buying a automatic homogenizer (bullet blender) which could homogenize 24 samples in 2 mins.
